Deuteronomy 9:4 quotes God telling his people not to think that he is destroying the giants and giving them their land because they deserve it but that it was because that people group were evil and wicked in their ways and that God made a promise that he did not intend to break.
This gives us some insight into why God slaughters Canaanite nations, their wickedness is always at the heart of the issue. It seems that the fact that their are giants with polluted DNA is a side point, at least at this point in time.
